I am often asked what are the best USMLE materials. Here is my view for 2011.Kaplan Video Lectures for USMLE Step 1. This is a 200 hour review of Step 1 subjects by best Professors. IF you have time and money to attend Kaplan Live Center - do this. If you are on a tight budget (like everyone else) - ask your friends. They might be able to point you in a right direction on how to download a copy of Kaplan Step 1 Video.Kaplan Notes - Just like Kaplan Video Lectures, they are impossible to obtain if you have not attended Kaplan Live Center. This is a set of 8 books, 2000 pages total. Very good summary of all Step 1 Subjects and clear and concise overview of most important USMLE Step 1 topics.Goljan Pathology - this is a tricky one. Everyone keeps talking about Goljan but the only thing ...

2011 Happiness Challenge: For those of you following the 2011 Happiness Project Challenge, to make 2011 a happier year — and even if you haven’t officially signed up for the challenge — welcome! This month’s theme is Memories. Last week’s resolution was to Keep a one-sentence journal. Did you try that resolution? Did it boost your happiness?
This week’s resolution is to Keep a milestone journal.
You’ll notice that I accidentally switch back and forth in terminology — calling it a “milestone journal” and a “milestone book.” Which phrase has a better ring? Or can you think of a better term, altogether?

In my last post I talked about scheduling using Google Calendar. This tool allows you to have multiple calendars overlaid over one another. This allows you to see possible conflicts and to move things around to make things more efficient.
The cool thing about using a calendar tool like this is to put down all the things you are currently doing and look for time areas that can be better utilized. Here is an example from my daily calendar that many people have to deal with.

Given our busy lives and the way most cities are laid out, many of us have to commute to work. This may be by car or public transportation. For many people this is just wasted time, especially if you have to drive. Additionally, most people have a lunch hour, which can be a time to wind down, but many times is unproducti...

As readers of my blog know, I'm passionate about mobile technology.
I believe that iPhone/Android smartphones, iPod Touch, and the iPad, Playbook, Galaxy, and Streak will become the platforms for healthcare. Desktops with complex operating systems, antivirus, and heavy "thick client" applications will disappear. Ray Ozzie's farewell message to Microsoft describes a post-PC world.
5 Ways to Keep Learning (And Why You Want To)

It’s easy to assume that learning ends when you’re in your early twenties. You finish university, and go into the “real world” of work. No more term papers, no more exams. A lot of people hardly ever pick up a book again – except perhaps to read on vacation.
But really, whether you want to or not, you’re going to carry on learning throughout your life. You’ll learn new skills at work. You might learn how to be a parent. You may take up DIY, or simply learn enough about your home to maintain it in good condition. You might well have a hobby which means mastering a new skill.
Some people never give learning much thought. They pick up bits and pieces in an unstructured way, learning just enough to get through the job at hand. Often, they just shrug and gi...

Perhaps you missed it, but psychiatrist Dr. Daniel Carlat released his first mainstream book in May criticizing the profession of psychiatry entitled, Unhinged. I’ve read it, enjoyed it, and would recommend it to anyone who wants to get a good understanding of how mainstream psychiatry is practiced throughout the U.S. today. Psychiatrists spend most of their time listening briefly to their patients, checking on how they’re doing on their medications, and send patients on their way, typically after only 10 or 15 minutes every few weeks. Psychotherapy is mostly done by psychologists and other mental health professionals.
If you’ve followed the mental health profession for the past decade — and especially with the nonstop disclosures of a number of company’s unet...

Experts say over 100,000 lives a year could be saved in the United States if patients focused more on preventive medicine. What is preventive medicine? What can you do in your everyday life that may make a long-term difference?
On this Patient Power program, you will hear from two board certified internists from the UW Medicine Neighborhood Clinics in Western Washington. They will discuss how having an ongoing relationship with a primary care physician who you check in with regularly –- even when you’re well –- gives you the best chance at staying healthy.

Update: Sat. 6:18am - <geekishness>I've been experimenting with posting audio blogs here and the latest iPhone app (Moe's Notes) that I tried seemed to offer everything I wanted (graphics & audio auto posting via posterous), but ended up posting the audio as a .CAF file—which was unplayable by my browser. It's a brand spanking new Apple sound format, and Safari doesn't even support it. Silly. So I've saved the file as something most browsers can play and hopefully you'll be able to enjoy it…</geekishness>

Last Sunday, the world lost a truly wonderful man: Dr. Bernard Bihari, a medical hero, and one of my personal heroes, as well.
Dr. Bihari was the genius who discovered that a very low dose of naltrexone, a drug that had been approved at a higher dose by the FDA for another purpose entirely, could help people with some of the most difficult-to-treat diseases.
Thanks to Dr. Bihari, tens of thousands (some say hundreds of thousands) of people with multiple sclerosis, rheumatoid arthritis, lupus, HIV/AIDS and even cancer are now living better lives. Many are symptom-free.
Dr. Bihari had the highest of credentials: a Bachelors degree from Cornell, and his MD degree from Harvard. But he never lost sight of his true mission: to lessen the suffering of real people.
And that he did.I’ve been...

I was just going through these slides on Hadoop and Pig. On slide #4, Erik Eldridge points to a virtual machine (VM), which can be downloaded from the Yahoo Hadoop tutorials page. Similarly, the folks at the Cloudera offer their distribution as a virtual machine which accompanies their training material. For larger scale work and demos others are leveraging cloud infrastructures (distributing demo distributions as Amazon Machine Images and for conference training sessions, etc are quite popular).
Many years ago, I attended a course on CHARMM and molecular simulation at the Pittsburgh Supercomputing Center. In those days, laptops and VM’s were not exactly around, but in this day and age, you could imagine the entire course being taught on a VM that attendees could download and run on ...

I have finally put together the new recordings; As I have mentioned in the past I am trying to think of the things that I would have found useful to study for the boards. I was going to go through the mood disorders next, but realized that trying to cover all of the disorders with a ’shotgun’ approach would be the same old thing that is already out there. I remember purchasing an $800 set of recordings that covered all of the different disorders; 90% of the material was obvious, another 8% was unintelligible from different accents or skipping CDs, and 2% was very helpful– but I had to listen for hours and hours to get to that part!
My hope is that by first covering ‘Q and A’ the preparing student or resident would learn the areas that need the most &#8...

It is my honor to introduce you to Dr. Burt Berkson, one of the few physicians I believe to be a true visionary. In this interview, you will hear the true story of Dr. Berkson's successful use for over thirty years of Alpha Lipoic Acid to regenerate livers and other organs. It is also the story of the unfortunate link between money-driven medicine and medical research.
Dr. Berkson’s story originates in the mid to late 1970s, just as the shift from true scientific research to pharmaceutical-company based (and pharmaceutical-company-controlled) research was beginning to take place.
This is the story of an inexpensive, very effective treatment which initially received support from the National Institutes of Health, but was, in the end, abandoned, because no pharmaceutical company would take...

Clocking in at over an hour and five minutes Coast to Coast Bio #18 is the longest podcast we’ve ever recorded. Much of that length was due to a spirited discussion about JoVE. Check it out

I want to share with you a simple secret today. It’s a secret that can change your life in profound ways and yet it will take you only minutes to set it up. The secret doesn’t cost much, yet it may yield hundreds or thousands of dollars in profit.
The simple secret is… the business audio book.
Many people have an iPod or other MP3 player, but I would wager that very few have a business audio book loaded on it. In this short article, you’ll find out where to get audio books, how to download them, and I’ll review three of the best to get you started.
Audio books are easy to purchase and download. If you have an iPod that is connected to iTunes, you are already setup. Just click on the Audiobooks link on the main page and you’ll be presented with hu...

I know that several people have already listened to my interview with Dr. Burt Berkson and have found him to be truly inspirational. My decision to transcribe the interview (a very time-consuming process!) began because I wanted my 92-year old Mom to be able to hear it. I knew she would love it: She has been a fan of using innovative treatments, ever since she was 11 years old, when her own mother’s life was saved by going to Germany in the 1920s to receive a treatment -– radiation –- which was not yet available in the US. Since my Mom is now hard of hearing, I knew it would be very difficult, if not impossible, for her to listen to it. Hence, the transcript that follows.
I hope that others of you who are hard of hearing, as well as those without good computer speakers -- and others,...

Stealing a line from Leo is always good. Just uploaded Episode 10 of Coast to Coast Bio, our longest episode yet, and sans any spirits
Doing the podcast is a blast, perhaps the most fun I’ve had doing “science communication”. Doing it with someone I’ve known for years makes it especially fun, and it satisfies my sound engineering itch as well, even though I don’t really do anything other than make sure things are not completely awry. If I/we had more bandwidth, we’d be doing a lot more around it, but for now, you’ll have to be content with listening to us riff (mostly) every week.
For the longest time, I’ve hoped that the tech world would see the beauty of science, and the complexity of modern biology. A lot of the material that makes it into tech blogs is futuristic, alarmist, or plain old misinformed, or at the very least misrepresented. Well all that changes today. Matt Wood, someone whose thoughts on big data have influenced my own quite a bit, is now blogging for the O’Reilly Radar. You have someone from the trenches of modern high throughput biology writing for one of the better tech blogs. This can only be good.
Matt’s first post is about the Challenges for the new genomics. His talk on The New Genomics is worth a listen as well (Source: business|bytes|genes|molecules)

“Scientists are the ultimate remixers”
Those are words in a new video released by Science Commons. The video aims to highlight the Science Commons mission and why a scientific commons is important. The video is pretty slick, and comes from Jesse Dylan of “Yes we can” video fame.

Making the web work for science is probably one of the things I care about most, so will write more later, but for now, watch the video and learn more

Sally Hargreaves, Senior Editor of The Lancet Infectious Diseases, interviews Karl Ekdahl from the European Centre for Disease Prevention and Control at the 2008 European Scientific Conference on Applied Infectious Disease Epidemiology in Berlin, Germany (November 19-21). Prof Ekdahl discusses the launch of the first ever European Antibiotic Awareness Day campaign that will take place every year on November 18th. The aim of the campaign is to raise awareness among both clinicians and the general public about antibiotic resistance and the appropriate use of antibiotics, which he told TLID is now considered to be a major public health issue across Europe.

Back to podcasting. Introducing Coast to Coast bio

For a long time Hari and I have been talking about doing a podcast. We finally went ahead and started one.
Coast to Coast Bio is a podcast that will evolve over time, but it’s a couple of geeks, who don’t always agree on things, bantering about biology, programming and all kinds of stuff. You might see a screencast or two in there as well. Episode 1 went live today. Still rough around the edges, but hopefully will tighten up as our workflow gets more streamlined.
Every day, I’m amazed by the information ecosystem that we call the WWW and how it has changed forever the way we educate ourselves.
Today’s illustration. I spent part of last weekend strolling through the beautiful rainforest of Brisbane Forest Park, a mere hour’s drive from the city. On the track at Maiala I heard a very bizarre noise, high in the misty canopy. The sound was a blend of fighting cats and crying children, yet strangely musical. It was a new sound to me but the cat-like aspect was a give-away, since I was aware of a species called the green catbird.
Back at home, I consulted the trusty Simpson and Day’s Birds of Australia. It described a sound similar to what I had heard but of course, bird sounds don’t translate to written English very well. S...

While preparing for my Oral Examination earlier this year I found a way to prepare that was so useful that it may have made the difference for me. I waited longer than I should have to prepare, and suddenly found myself with less time than I had planned for.
These recordings saved time, using time that was otherwise wasted: my morning and evening commute!
Despite completing a good residency I worried that in the heat of the moment I would forget the specific criteria– the criteria I needed to defend the diagnosis I gave to my Boards patient.
I realized that I needed to focus on the FUNDAMENTALS– the criteria themselves! If the criteria popped into my head during the exam, everything else would be gravy!
I realized that the way to accomplish what I needed was to engrain th...

CNET : Is microSD the music medium of the future? This story is something I don’t really see the point of. Sandisk are partnering with the major music labels to release albums pre-loaded onto Micro-SD cards - the idea being to “bridge the gap between the physical and the digital”
Doesn’t make sense to me. I either want my music in one of two formats - either a digital file for my iPod or a physical medium such as a CD with artwork and liner notes that I can file on my shelf. The other advantage of CDs being the quality of the sound is generally better than most compressed digital files such as mp3, aac, wma etc. The disadvantages of the Micro-SD concept are many. If I want digital files I will download them from somewhere like the iTunes store or just rip them fro...

Still, David admits that when he finally faces the dire choice between buying a new needle or heroin, his addiction will overcome his fear of HIV.
David remains HIV negative but his dependence on heroin puts him at an enormous risk. A study released in November by UNAIDS and the World Health Organization notes that intravenous drug use is the main risk factor for HIV infection ...

I had the pleasure of seeing Paul Watson’s talk on CARMEN in person at the Seattle Conference on Scalability.

I have covered CARMEN before and really like the idea of a generalized distributed bioinformatics service. While CARMEN currently focuses on electrophysiological experiments, it is very easy to picture the service being more general.
Here is a screencast by Frank Gibson on CARMEN
The previous post on web services infrastructures for systems biology covers similar concepts.

No surprise that I agree with him on the importance of distributed data and how we can start leveraging the web for a field that gets more and more data intensive by the day.

I think everyone who reads this blog knows how much I admire Jon’s way of looking at the world of technology and as a screencaster, that admiration only goes up a notch.
The podcast is now live. It was fun talking to Jon about science, technology, Web 2.0 and the likes. Enjoy.

Kevin Kelly always posts some really cool stuff. This is really really cool

The film shows the evolution of a protein structure mapped into the FormGrow space traversing 20 nodes in an extrapolated phylogenetic tree covering about 50 million years (back and forth in time). The film shows a highly original representation of DNA on its journey from the human liver to the eye lens, initially backtracking towards their common ancestor and then moving forward to today’s time.

In case you haven’t noticed, I have been recording a short riff daily (1-2 minutes) using Kyte.tv. The bbgm daily is hosted on my video page at bbgm.tv. The way things stand, video integrated into blog posts (longer riffs, screencasts) get hosted on Ooyala and the conversation stays on the blog. Quick riffs, conference reports, etc go onto Kyte, since each recording stays in a single player and you don’t proliferate files. So if you care keep an eye out on bbgm.tv and drop by for a chat or two. You can always find my latest thoughts on video and video platforms on the wiki

Right now, I am experimenting with a daily 1-2 minute clip. Conference reports and road reports will go there as well. bbgm live is where any live broadcasts will go. Right not, it’s empty. Hopefully that will change some day.

Today isn't St. Patrick's Day for me...instead, it is the 3 year anniversay of having last spoken to my dear pal Scott Zarek on the phone before he shot himself in the head on the 3rd of April. DAMN IT I MISS YOU, SCOTT! In the months immediately following your death, I contemplated suicide more than once myself, but this song (recommended to me by a caring friend) saved my life at the time. I only wish that I could have done more to spare yours.RIP, Scott, I miss you and hope to meet up with you when the time is right. I think I will. :-) (Source: Weird Cake: Treats from a Bipolar Mind)

Though the day was fairly good (I'm speaking of Monday but realize that the hour now puts me into the wee moments of Tuesday morning now), irritating bullshit has me quite on edge...such as the apeshit behaviour of an on again, off again member of Undernet #daedalus. Indeed, this douchebag is trying to get me banned from Undernet altogether despite the fact that his own behaviour earned a week long ban from the channel. At times like this, all I really wish I could do is call up my ol' buddy Scott Zarek (may the gods rest his soul) and vent. I really miss Scott...it brings a tear to my eye to think about all we have missed since April 2005. Wish you were here, buddy! (Source: Weird Cake: Treats from a Bipolar Mind)

Some blog related updates
I am experimenting with the Viddler video comment plugin. There is a link below the comment box that allows you to record a video response using your webcam (or upload a pre-recorded video from Viddler). Those of you with a Mac have no excuse not to leave one. There is an example over here
Also, if there are any topics that catch your eye and you have some strange need to bring them to my attention, you can always tag them as ‘bbgm‘ on del.icious or ‘for:mndoci‘. On the flip side, a lot of what catches my attention in the context of the blog gets saved to that tag, so feel free to keep an eye on that.
Last, but not the least, don’t forget to check out the Wiki and the Tumblelog

If a presentation at Demo drives business and revenue it’s a small price to pay.

It is one of the best examples of RIAs that I have seen, but most importantly, it touches upon a couple of fascinating subjects, structured data collection and Electronic Medical Records (EMRs).

Most bloggers are already utilizing pay-per-post and affiliate programs that requires you to place their text and image ads in the sidebars. However, after a while, this practice can really clutter the sidebars and will make it difficult for readers to focus on your content because of the “distractions” in your sidebars. What to do about this? An alternative is to try on PPP (pay-per-play) or Net Audio ads. This kind of ad will play 5-second audio ads whenever visitors access your blogs or websites. There are no clicking of links needed. The audio ads are not obtrusive in your blog’s content.
What’s more interesting is that it has a free affiliate program that, unfortunately, is going to cease being free on February 1, 2008 (that soon!). Of course, those who’d sign up before that...

Here’s a thought that first came to my head towards the end of last year, and I almost forgot about it, but Euan’s post where he asks “Don’t know if there are any other bioinformatics algorithms that have been applied to non-biological problems?” and my own recent discoveries about spam and bioinformatics re-kindled some thoughts, so here is a quick screencast on using multiple sequence alignment (as an illustration) for finding people in social networks.

The general idea is to use substitution matrices for an alphabet where each letter of the alphabet can be assigned some property of interest, e.g. favorite music type.
Crude, but worth a thought.

It is WELL past my bedtime, but for some strange reason I find myself somewhat hyper at the moment. I am just so damn happy with my new job and the life that I have found in the midst of a small west Texas town that I'm not exactly sure how to describe it! I can tell you, however, that for the moment I am jamming out to Phish singing "Bouncing Around The Room" (which I previously posted the lyrics to). It describes the jittery feeling in my soul at the moment like nothing else can.I do have apologies however to Bradley, whom I know HATES Phish (and whom incidentally I thank for a photo he emailed me yesterday...no explanation necessary). ;-) (Source: Weird Cake: Treats from a Bipolar Mind)

YO, homeboys and homegirls...it is the infamous (or perhaps I flatter myself too much) ariadneK with a brief audio post for the day! So how is your seek going? Mine is flying by so quickly that I almost literally do not know which end is up. I love this job, but the fact that I feel like spending every possible moment tending to it just may be the death of me. Oh well, at least I'll die with a cheesy-assed grin etched upon my face!
During the day, I will probably end up doing some video updates. Since Kyte autoupdates it’s player, and allows people to chat, the Kyte videoplayer is embedded in this post. Keep dropping by if you want to find out what’s been happening

Long time no audio post, so I figured that I'd kick things off with one again tonight! :-) Whether or not I continue to do so on a regular basis remains to be seen, so enjoy for now...or not. (Source: Weird Cake: Treats from a Bipolar Mind)
