is up, over at Pedro’s place. Lots of interesting material from the bioinformatics blogosphere this month, so go and have a read.
As I suspected, now that Pedro is a bright young US postdoc (no doubt working 18 hour days), his time commitments have pushed Bio::Blogs down the priority list. If anyone can help out, or suggest alternatives to the current system of monthly compilation by one person, do get in touch with him at his blog. I wonder if we can use some of the aggregated content at places like FriendFeed or the Nodalpoint news aggregator as an easier way to generate monthly summaries of activity?
I said I would organize the 20th edition of Bio::Blogs here on the 1st of April but April fools and my current work load did not allow me to get Bio::Blogs up on time. There were a couple of interesting discussions and blog posts in March worth noting. For example, Neil mentioned a post by Jennifer Rohn started that initiated what could be one of the longest threads in Nature Network :"In which I utterly fail to conceptualize". It started off as small anti-Excel rant but turned in the comments to 1st) a discussion of bioinformatic tools to use, 2nd) a discussion of wet versus dry mindset and how much one should devote to learn the other. Finally it ended up as a exchange about collaborations and how a social networking site like Nature Network could/should help scientists find collaborator...

Via LifeHacker:

Web application FeedJournal turns your RSS feed(s) of choice into a newspaper-formatted PDF.

A little clunky and buggy when I tried it out, but I eventually generated this PDF from a few of my Google shared items. I’m not keen on the way articles are headed “by neilfws” - I didn’t write any of them!
What use is it? Not much - perhaps a nice way to generate a PDF for the next edition of Bio::Blogs. (Source: What You're Doing Is Rather Desperate)

I have been away from the web for the last few weeks as I moved to San Francisco to start my first postdoc. I will be working at UCSF in the Lim Lab and the Krogan lab on the evolution of signaling in yeasts. I'll try to blog more about it later during the year. I am looking forward to getting to know the bay area and hopefully make the most of the great (and apparently relaxed) science & technology environment.Early this month Michael Barton edited another great edition of Bio::Blogs mostly dedicated to open science. He also put together an essay on the subject that is worth reading and commenting on. The next edition of Bio::Blogs will probably come back here to Public Rambling on the 1st of March (unless there is another volunteer). Also in these last few weeks Lars Juhl Jensen start...

This is the February edition of Bio::Blogs, an aggregation of bioinformatics posts from the past month. This issue has a particular focus on Open Notebook Science - researchers sharing their work as they produce it.
For this edition, with the help of Cameron Neylon, Jean-Claude Bradley, and Pedro Beltrao, I’ve tried to write a short essay on open science as well as the open notebook variety. I’ve posted this on my research website.

Cameron Neylon’s proposal for an ONS Network has received comments from the reviewers, and I think this is great for moving ONS to formal acceptance by the wider community. Shirley Wu and friends have burst onto the scene with multiple blog posts on ONS, and the rapid development of an ONS session proposal for the Pacific Symposium on Biocompu...

Glancing through my November archive, I note (1) few if any bioinformatics posts and (2) few posts of any kind. Well, sometimes blogging has to take a back seat. It seems many of us are snowed under in the run-up to the holidays.
Despite this, Paulo has compiled an excellent edition of Bio::Blogs, number 17. Go there for a summary of news from the bioinformatics blogosphere in the past month. Remember, volunteers to host future editions are always welcome. (Source: What You're Doing Is Rather Desperate)

Bio::Blogs #15 - call for submissionSince there were no volunteers :) I will be hosting the 15th edition of Bio::Blogs here in the blog. I will be gathering some posts from around the web on bioinformatics and other science related topics from the last month and will post about in on the 1st of October. Suggestions are more than welcome. Please email any links to interesting blog posts to bioblogs at gmail dot com. On a personal note, I have defended my PhD :). This mostly explains the low volume blogging. (Source: Public Rambling)

I said, a month ago, that there would be an open science section for this month’s issue of Bio::Blogs. Unfortunately this wasn’t the case. There are a number of theories as to why this didn’t materialise, including global warming, the recent stock market panic, or the appointment of new British Prime Minister. However research has suggested that it was because I didn’t work on it; though the other reasons are linked to having had secondary effects.

All emails have been put on the Nodalpoint wiki. Here’s a brief summary of each.
Nature’s response came from the always helpful Maxine Clarke, who regularly appears on their publishing blog. Nature encourages the discussion of work by scientists prior to publication, such as the established practices of preprint servers and presenting at conferences, but blogs and wikis are also covered under this. Nature is however very strict about discussing work with the media until the peer review process is complete.
I contacted Matt Hodgkinson at BMC, after reading about a discussion with Heather on her blog. Publishing data and figures on personal websites is considered by BMC to be similar to informal preprint circulation, and therefore does not prevent the inclusion of the data in an ...

This month there are plenty of tutorials and a round up of blog coverage about the ISMB/ECCB 2007 conference.PDF version for offline reading of the editorial and highlighted posts is here and here (Box.net copy). If someone wants to give it a try at editing future editions of Bio::Blogs let me know. Speaking of community projects, the list of webservers published in that last NAR webserver edition are in this Nodalpoint wiki webpage. If you try one of these services spend a minute noting down if it was even available, if it worked well, etc. (Source: Public Rambling)

Welcome aboard - it’s edition #13 of Bio::Blogs, the monthly compendium of bioinformatics and computational biology highlights from around the blogosphere. It’s a bumper edition this month with 28 posts in all from 18 blogs. Thanks to everyone who submitted posts.
As with previous editions, this one has a PDF version for your offline enjoyment. I’ve contacted almost all the bloggers to make sure that they are happy if their posts are reproduced and nobody objected. All posts in the PDF are fully attributed with hyperlinks - we don’t want anyone to think that we’re stealing their work for some sort of dubious publication. If I didn’t contact you and you do object, get in touch. Here it is then: Bio::Blogs #13 PDF (760 KB). Please save the forests by print...

While away in Madrid, I received two replies to my open science question to journals, from Elsevier and from BMC.
In short summary, Elsevier’s point of view, excluding Cell and Lancet, was quite positive with “watch, test and learn from examples”. BMC’s response was slightly negative, with “we only publish original research articles”. I’ve put both these emails on the nodalpoint wiki here, so that you can go and read them yourself and make up your own mind.
I’m very grateful that these two publishers replied, but I’m a bit disappointed by the lack of response from the other journals. Particularly PNAS, Nature, and PLoS which seem to be the most open science friendly. Any thoughts on this would be appreciated. I could get on the telephon...

I think journal policies towards preprint servers are covered by the data from the Romeo database, outlined previously. For the next stage of the open science edition of tips and tricks I think I need to include clarification of journal positions towards publication and discussion of data on blogs, wikis, and such like.
I spent a while trying to come up with a suitably clever letter, but this is the best I could do.
Dear Sirs,
I’m compiling, with the bioinformatics blogging community, a guide to open science. I believe one of the one of most important points on in this issue are journal editorial polices towards sharing and discussing research, prior to publication. The use of preprint servers is becoming accepted, however the position of journals towards the use of blogs and wikis t...

Welcome to the 12th edition of Bio::Blogs, a monthly blog journal covering bioinformatic related blog posts. This month officially marks 1 full year that Bio::Blogs has been running (we skipped a month along the way). In the last couple of months Bio::Blogs has been sticking around Nodalpoint but I was hoping that other people could now give it a try at hosting this in their blogs. Also, maybe we could find a different (and easier) way of voting for blog posts to include. I was wondering if we could somehow get feeds like the stared Google reader items or link blogs or social bookmarking feeds from several different people together to come up with an automatic selection from the individual filtering done by everyone.
The PDF version of this month is a bit late so I might update this post o...

Call for Bio::Blogs #12I am collecting submissions for the 12th edition of Bio::Blogs. Send in links to blog posts you want to share from your blog or that you enjoyed reading in other blogs to bioblogs at gmail until the end of the month. The next edition will be up at Nodalpoint on the 1st of Jully. Maybe it could be cool to try out a section on papers of the month as voted by everyone (Neil used to do this once in a while). Anyone interested in participating just has to send a link to a paper, published last month and related to bioinformatics, with a short paragraph explaining what is nice about the paper. Mike over at Bioinformatics Zen is asking how to continue the Tips and Tricks section of Bio::Blogs. He has put up a wiki page on open science in Nodalpoint to collect information fo...

The recent release of the bio::blogs “tips & tricks” special has proved popular and comments from three readers suggested continuing it further. But I’d like to know what kind of interest there would be in this. And how to carry it out.

One possibility is to aim for regular release cycles, for example every 4/6 months. Each issue would be on a specific topic, such as sequence analysis, network analysis, etc. This could be co-ordinated and set up on a wiki site.

Another idea I had is to set up a semantic wiki, the aim to create both a human and machine readable resource. This would be particularly useful for categorising the tools and databases available in bioinformatics.

These are just two examples, but I be really interested to hear your suggestions. Posting a...

Bio::Blogs# 11The 11th edition of Bio::Blogs, is online at Nodalpoint. We tried to do something different this time. Michael Barton volunteered to host a special section dedicated to tips and tricks for bioinformatics that is hosted separately in Bioinformatics Zen. Because there were so many posts this month about personalized medicine there is also a special section on that. There are three separate PDFs for this edition: 1) the main PDF can be found here; 2) The one on personalized medicine can be downloaded here; the one for tips and tricks available from Bioinformatics Zen. Michael did a great job with this special section, with a very cool design. (Source: Public Rambling)

The PDF version for this month can be found here for offline reading. For the curious, the previous PDFs for Bio::Blogs #8,#9 and #10 have been downloaded 50, 83 and 100 times respectively. This edition has two special sections. The first one is dedicated to tips and tricks for bioinformatics and it is hosted separately in Bioinformatics Zen. Thanks to Michael Barton for having the idea and for organizing it. The second section is dedicated to personalized medicine, mostly because there were many posts about it during this last month.
As we near the end of the month I will be collecting posts for Bio::Blogs #11. I am posting this reminder a little sooner than usual because this month Michael Barton from Bioinformatics Zen volunteered to edit and host a separate special section dedicated to tips for computational biologists. Anyone can participate in this section as well by sending some sentences with your own tips to him by email (mail at bioinformaticszen.com). This section will be posted on his blog and the main Bio::Blogs issue will be posted here in Nodalpoint, both on the 1st of June. Submissions for Bio::Blogs#11 can be sent to bioblogs at gmail.

Bio::BlogsJust in case you have been busy like me or maybe just new to Bio::Blogs, Pedro has once again done some sterling editorial work and posted the Ninth Edition of Bio::Blogs. Apart from this months edition, the are a few good comments on the last edition regarding relevance of blogs and blog carnivals to bioinformatics. I don't want to see Bio::Blogs (and all Pedro's hard work) vanish into the aether, so I'm happy to see nodalpoint become a semi-permanent host of a monthly blog round up under the Bio::Blogs banner. Any further thoughts on the future Bio::Blogs ?

The archive from previous months can be found at bioblogs.wordpress.com.Today is an exciting day for bioinformatics and open science in general. I am happy to report on an ongoing project in Nature that has been under wraps for quite a long time. It is called Nature Sherlock and it promises to turn the dream of rich semantic web for scientist a reality. This service is still in closed beta but you can have a look at (http://sherlock.nature.com/) to see that the service does exist and you might from the name get a sense for what it might do. I have been allowed to use Sherlock for some time and according to the FAQ of the main website it has been co-developed by...
