Two advertisements for postdoc positions in great labs at Duke University working on pathogen genetics or community genomics of EM Fungi
POSTDOCTORAL POSITION IN FUNGAL GENETICS
Starting in the fall, 2011, a postdoctoral position is available on an NIH-supported project focused on Cryptococcus neoformans. This opportunistic yeast is often inhaled from the environment and capable of causing deadly meningitis in immunocompromised patients. Approximately one million new cases occur annually among HIV/AIDS patients in sub-Saharan Africa. The proposal employs next-gen sequencing of multiple, selected strains, comparative genomics, population genetics, and microarrays to identify the genes and pathways that are responsible for cryptococcal disease. This project would be ideal for a postdoc who i...

Previously incorrectly identified as eggs, the ‘orange goo’ floating off the shore of a small Alaskan village has now been identified as a rust fungus.
If they had known that a hoard of Mycologists were descending on Alaska for our annual meeting! I guess the exact identification is still being determined by NOAA labs – hope they can PCR ITS up and figure it out (and maybe save a culture for deposition somewhere).

The naming of organisms is an important part of how we communicate. When a fungus is found, be it a mycelium from a rotting fruit, a mushroom from the forest, or something growing on a petri dish, we have used morphological and other phenotypic characteristics to group them together and identify if it is an already known species or a new one. However, some fungi have very different shapes and forms that occur during asexual and sexual (after mating with a partner) stages, some incredible elaborate and even (to some people) beautiful. Because these stages mean that fungi can look very different, and often these fungi are not amenable to life in the laboratory (e.g. we can’t get it to complete the lifecycle in an petri dish in the lab), it was the case that observed asexual (or anamorp...

Tweeting from the 2011 Indoor Air conference in Austin, TX. #ia2011 I am learning about fungi in human built environment. #
4 clades of Penicillium chrysogenum spp & kinds found indoor are very diff from other isolates so studies needed on those strains #ia2011 #
Wallemia sebi is a common indoor mold in some buildings, important to quantify #ia2011 #
Volatiles & secondary metabolites produced by fungi growing on building materials much diff from those produced in other native env. #ia2011 #
Most important things to keep your home healthy against mold seems to be keep your building dry and ventilated and mitigate quickly #ia2011 #
What happens with adopting green building materials mvmt, made out of grains & soy products & prone to microbial contamintion #ia2011 #

The fungal barcoding conference met in Amsterdam in April and finalized the proposed selection of a barcode sequence for fungal identification. The efforts of the Barcode of Life and the fungal barcoding working group have already produced databases that can be searched and are working to generate a paper describing their efforts and importantly, protocols for Identification that can be standardized for analysis and identification of fungi.
As part of background in preparing a grant I ended up writing a few scripts to see the distribution of fungal species with ITS data in GenBank. The whole spreadsheet of the data is public and available here and I walk you through the data generation and summary below.
ITS (Internal Transcribed Spacer) is the typically used barcode for identifying fungi at the species level as it works for most (but not all) groups of Fungi. It falls between highly conserved nuclear rDNA genes (18S, 5.8S, 28S) but tends to be hypervariable making it a reasonable locus for identification of species since it tends to be unique between species but fairly unchanged among individuals from the same species. You can see a Map of the amplified region from Tom Brun’s site or info at Rytas Vilgalys’s ...

Time to get those abstracts polished, and register for Fungal Genetics 2011 at the Asilomar conference center. The registration site is now open and you have till Dec 14 to register and submit your abstract. Don’t delay, this is a great meeting and it can fill up. The topics presented are a broad range of evolutionary, genetics, molecular, developmental biology of fungi and industrial applications of fungi, teaching mycology and genetics.
Hope you can make it! (Source: Fungal Genomes and Comparative Genomics)

A critical part of understanding and documenting the diversity is formal descriptions of species and their relatives. This can be a laborious task and is usually captured in the form of a monograph of a species where a group of species are described in careful detail along with the phylogenetic relationships of them. This has served as the basis for documentation of the the natural history and morphological descriptions of species. The information is typically presented in the form of a book that goes to a library or your shelf which can be pulled down and poured over when trying to determine traits for a group of organisms. Books are great but sharing images and the

There are several databases that include orthology prediction for fungi. These all have pros and cons. Some are more comprehensive and have many more species. Some are curated orthologies and paralogy which should be pretty stable. Some are automated and groupings and ortholog group IDs change at each iteration.

A phylogenetic approach from a Saccharomyces perspective is at PhylomeDB.
Fungal Orthogroups is based on Synergy algorithm from I. Wapinski formerly of the Regev group at the Broad Institutue.
Yeast gene order browser (YGOB) for Saccharomyces spp and CGOB for Candida spp.
OrthoMCL database based on whole genomes, not a ton of fungi but useful starting set.
Ensembl Genomes provides ortholog prediction as part of the Compara pipeline though there is a limited phylogenetic diversity ...
