Studierfenster: an Open Science Cloud-Based Medical Imaging Analysis Platform
AbstractImaging modalities such as computed tomography (CT) and magnetic resonance imaging (MRI) are widely used in diagnostics, clinical studies, and treatment planning. Automatic algorithms for image analysis have thus become an invaluable tool in medicine. Examples of this are two- and three-dimensional visualizations, image segmentation, and the registration of all anatomical structure and pathology types. In this context, we introduce Studierfenster (www.studierfenster.at): a free, non-commercial open science client-server framework for (bio-)medical image analysis. Studierfenster offers a wide range of capabilities, ...

Evaluation of Surgical Improvement of Clinical Knowledge Ops (SICKO), an Interactive Training Platform
AbstractOver the past two decades, there have been numerous attempts at using surgical simulation software for training purposes. There has been extensive prior success at using digital laparoscopic tools and virtual and augmented reality in strengthening specific surgical techniques, but clinical decision-making simulation has been limited to multiple choice question banks. Surgical Improvement of Clinical Knowledge Ops (SICKO) is a web-based educational application that takes users through various aspects of clinical decision-making in the field of surgery.App SpecsApp name: Surgical Improvement of Clinical Knowledge Ops...

The Use of Internet Explorer for eRA Modules is Coming to an End July 19
Back in August of last year, Microsoft announced that it would be discontinuing its support of Internet Explorer (IE) 11 by August 17, 2021. As a result of that announcement, eRA is phasing out the use of IE for all eRA systems due to security concerns.  By July 19, 2021, eRA systems will no longer be available when using the IE browser. It recommended that you switch to one of the other supported browsers such as Mozilla Firefox, Google Chrome, Safari (and Microsoft Edge once IE is phased out), when using eRA systems (see eRA’s Browser Compatibility statement).

Magnets, sound, and batteries: Choosing safe toys
The holidays feel more important than usual this year as the pandemic rages around us; we all are looking for something to enjoy. And a big part of holiday enjoyment for families is, of course, buying toys. As parents, friends, and family set out to buy toys for the children on their lists, here are some suggestions for things you shouldn’t buy — and those you should. Buyer beware when choosing toys The US PIRG (Public Interest Research Group) has a list of kinds of toys that people should try to avoid. They include Loud toys. Loud noises can actually damage hearing. Given how much noise we end up being exposed to ove...

Rust for Cheminformatics
ConclusionRust is a fast, safe language for systems development. In its current state, Rust offers the technical ingredients needed to eventually support a robust cheminformatics platform. A handful of tentative efforts using Rust in computational chemistry have appeared, but no project demonstrating the suitability of Rust for cheminformatics exists. This article takes a small step in that direction. Future articles will explore the idea further.

Compiling C to WebAssembly and Running It - without Emscripten
ConclusionIt's now possible to compile C source files to WebAssembly with a stock LLVM toolchain devoid of Emscripten. With some extra effort, the C standard library can be included. Data can be passed into and out of a WebAssembly instance by treating pointers as indexes into a JavaScript typed array view.Unlike Emscripten, this approach to compiling WebAssembly introduces no glue JavaScript code. This means paying for only what's used. On the other hand, the approach does require some thought and work to supply the missing integration points. Fortunately, these are not too difficult to implement.

OMA standalone: orthology inference among public and custom genomes and transcriptomes METHOD
Genomes and transcriptomes are now typically sequenced by individual laboratories but analyzing them often remains challenging. One essential step in many analyses lies in identifying orthologs—corresponding genes across multiple species—but this is far from trivial. The Orthologous MAtrix (OMA) database is a leading resource for identifying orthologs among publicly available, complete genomes. Here, we describe the OMA pipeline available as a standalone program for Linux and Mac. When run on a cluster, it has native support for the LSF, SGE, PBS Pro, and Slurm job schedulers and can scale up to thousands of pa...

Army HPSP MODS access
For anyone in Army HPSP: I'm recently enrolled in HPSP and now have MODS access. My recruiter advised me to stay on top of things in the MODS discussion forum. However, every time I attempt to click and access the forums (and also my messages) under the "Bulletin Board" section, It logs me out of MODS entirely. I've attempted on Mozilla, Safari, and Chrome all with the same result. Also, no one has advised me of a contact person for any questions. I assume I can just call the general... A De-Identification Pipeline for Ultrasound Medical Images in DICOM Format
AbstractClinical data sharing between healthcare institutions, and between practitioners is often hindered by privacy protection requirements. This problem is critical in collaborative scenarios where data sharing is fundamental for establishing a workflow among parties. The anonymization of patient information burned in DICOM images requires elaborate processes somewhat more complex than simple de-identification of textual information. Usually, before sharing, there is a need for manual removal of specific areas containing sensitive information in the images. In this paper, we present a pipeline for ultrasound medical ima...

Update Your Web Browser by Nov. 30 to Continue Using eRA Commons, ASSIST, IAR & iEdison
eRA is strengthening the security of its modules on November 30 by moving to the ‘https only’ secure connection for websites, as mandated for all federal agencies. With the implementation of this security protocol, older internet browsers may not work, and you may need to update your browser to access any eRA module, including eRA Commons, ASSIST, IAR and iEdison. An October 26 eRA email bulletin lists the web browsers and versions that will continue to work after the security upgrade. While these versions will continue to work past November 30, for an optimal experience when using eRA modules, we encourage you to use ...
